Ever since I changed motherboards about 2 years ago the fan on this computer will get very loud, sounds like it's gonna take off. Is there a way to change this, or what else can I do to help with cooling? It is in a well ventilated spot and I keep the case clean inside, free from dust clogging everything.

Wow, maybe someday I will be the SuperGeek that you would like everyone to be. Until then I guess I'll just keep asking questions.

the fans are kicking on high speed since its over heating. check for dust build up on fan and vents.

if nothing and its the CPU fan on the heatsink, take it off, put new thermal compound on it and try it then...if the same thing....get a new heat sink / fan

Sometimes when computer fans get louder it is because it might be on its way out. Try replacing it. There is also fan controllers to slow down the speed of the fan. I have one on my pc.

Does it actually speed up or are the so-called "bearings" reaching the end of their life (really it's the armature)?

Chances are you can change some settings in the BIOS.

If it allows, just buy a new 120mm fan. They're a lot quieter than an 80mm fan and move more air at a lower speed.

I know on mine, it seems to roar like a jet once in awhile. Sounds like a dust buster. It's not a bearing (armature) issue.
